Is there any reason Marvel has two Warlocks who are opposed by Maguses, or is the coexistence of Adam Warlock and the New Mutants member just coincidence?

No. At the time Chris Claremont created the New Mutants’ Warlock and Magus, Adam Warlock and his alter ego were both dead, in what looked to be a permanent situation, so I assume that Chris or his editor felt that the names were free and clear to use.
